Nuclear physics is dealing with the nuclei of atoms, i.e. the heaviest part of the atom, made up mainly of protons and neutrons. Atomic physics is dealing with the electrons that surround the nucleus, their different states of energy and the transitions between these states. The latter term is slightly misleading, since atomic physics does not deal with the complete atom but only with the electronic shells.
